The abstracts best practices guide suggests that you may add multiple abstracts such as “simple” and “complex”. How should these be flagged in the deposit file? I assume the attribute abstract-type should be set, but is there a best practice on what the value of this attribute should be?

That is the correct attribute to use in the schema, the value can be any string and so you could use “complex” or “simple” as those values. We do not have any recommendations or set values and it varies from publisher to publisher.
